Do you have time and money to get lawyers to fight? Biggest thing to remember with all this law legal bs is who you are fighting and over what. Sure if your diff grenades you wouldnt want to pay the couple grand for a new one. Thats a drop in the bucket for toyota. But them admitting issue with your truck means they admit issue with all trucks with that part.
They have much more at stake and much bigger legal team than any one person does. So technically yes they will have to prove your part caused the issue but is any member here prepared to fight toyota in court? I dont have that kinda time and money.

Lowering your car will change the geometry of all your suspension components. Anything related to your control arm (bushings and bolts) will be void of warranty. Your axles and tie rods will be at different angles and that will also put more stress on your transmission and power steering rack. So anything related to your trans or ps rack is now void. The stiffer suspension can put more stress on your motor mounts causing your motor to have problems. Unfortunately they can basically relate anything you do to a problem that comes up later.That being said I have been lowering my cars for over 10 years and love the look.
I just work on my cars instead of taking them to the dealership so I have never really had to worry about warranties. After reading that page on Wikipedia I found no mention of them having to cover aftermarket upgrades. The only thing it seemed to say was that they cannot void the warrant on 'replacement parts' which is OEM replacement parts. Aftermarket parts are not considered replacement parts in this regards, as OP is looking to change out suspension with different parts.
Suspension could be linked to almost any damage in a vehicle. From engine to computer failure due to vibration lowered and presumably stiffer suspension can cause. Also stress on motor mounts and steering components which could be linked to engine failure due to motor mount failure or knocking casused by increased vibration due to suspension upgrades.
